Xresources are the way to go.  I've tried all the whiz bang term apps
out there, and I keep coming back to xterm.  With the sheer power and
flexibility of the .Xresource file, there's not much you can't do. 
For example, to set a black background with green text for all xterms:
XTerm*Background:       black
XTerm*Foreground:       green

Then say I want to have some windows with red text.  I add this line:
redterm*Foreground:   red

and launch it with xterm -name redterm

you can do that with any of xterm's resources (and just about any
other X app too).  Check the RESOURCES section of the xterm man page
and be sure to read the xrdb man page (especially the -merge flag).
