Another big point is that, if memory serves, part or all of EMBOSS 
is written in java.  And there is an efficency point or two:  if I'm 
(say) searching the entire mouse genome for potential promotors that 
could bind a given set of transcription factors...it's conceivable 
that there would be something faster than Perl. :-)
