And what about http://www.biojava.org, it's good for me since I do that
stuff in Java. I see most of people in bioinformatics who did lot of stuff
in perl with bioperl, now switching on to Java.

Maybe your list is not a representative sample?

I'd venture to say that Perl is quite likely used quite a bit as the glue
between the ASCII data streams from instruments and fancy databases and
statistical analysis programs (e.g. SASS).

At least that's what I saw while at a major chem/pharma/bio firm in MO.

Look into some of the work by Dr. Sean Eddy at WashU.
