Thanks for the help, so far it looks like Jarnal might be the best replacement. I have not yet tried Xournal but intend to soon. I am using the open background feature in Jarnal, opening my PDF, then adding comments on top. seems to be the best solution right now.

you to export everything back out as a PDF. The only problem it has with
that is when you save a new PDF the links on an old PDF are lost.
